Could that be that on the watch winder the main spring is constantly (almost) fully wound, therefore it has more power and the balance runs at full amplitude, i.e. the period is longer and the watch runs slower? It depends how the watch was regulated, if it was regulated for let's say 75% wound main spring,considering the watch is in the rest during the night, than it is regulated to minimize the average error. The correct experiment would be to use watchmakers (the large one which looks like a Russian wheel) and to compare it to the watch winder which would rotate only in one plane in order to isolate "tourbillon like" effect and effect of winding.
