I've checked on PP website and they mention the following: "If a modification was performed by Patek Philippe and recorded in our journals, the Extract from the Archives will describe the state of the watch when it first left our workshops, as well as the subsequent modification."
Hence definitely worth the 500 francs to have a clean history.
The PP salon in Geneva just told me that the dial change was only possible many years ago.
Still, with all being said before, do you guys think it would kill the value of the watch ?

Thank you for your answer. But what would be the point of having an extract from the archives knowing that the watch currently holds all papers ? As it would never state the the watch "turned into" a 3940G-013 ?
