I do not think that the scratch will be covered by patina. Yes, you would need to polish the whole watch, unless you leave that polished bit and let it "catch up" with the remaining patina. If you polish all, it will create a patina from the start again.
Use a Cape Cod polish cloth to remove the scratch as good as possible, it will certainly look better. And yes the patina will return. [nt]

Keep in mind a cape cod cloth will change the finish of the case...
It will remove or reduce the brushing. Cape Cod cloths are meant for polished surfaces only.
