Yes it's a calibration issue...
With the x100t I use in-camera JPGs so the camera is doing the post processing and it's interesting to see the choices made... The Fuji developers know the strong points of the camera, have some idea of what makes a 'good photo', and might prioritize accordingly...

Not sure why one would expect it to. Program mode and manual mode is the same as driving your car with cruise control set to 60 and manual driving 60. In program mode the camera is making the decisions and in manual you are but the light meter is the same...
