What do you mean by the last 6 hours?

Is that the last 6 hours of the power reserve of the watch, or just the last 6 hours you watched the timing?  If it's near the end of the power reserve the rate will vary more, but if it is anywhere near fully wound and losing or gaining 25 seconds in 6 hours, it certainly needs attention.  Not something that will be cured with "break in" in my opinion.

Regarding your other questions:

1 - I'm not sure why the dealer would have the crowns pulled out.  If they didn't want the watches running they could simply let them run down.  I am not all that familiar with the crown/seal construction on this particular watch, but I would prefer to see the crowns in the normal position. 

2 - I don't know the specific number of winds required on the Cal. 100, but if you wind the crown 50 times this would likely be enough.

I'm getting +3 on my Cal 100. Did you wind it up fully? Test it for a week before going back to the shop.
