If you could only go to one place go here. It is by far the biggest place I have found over the last couple of years going to Tokyo once a month. It is nestled in the midst of a mall that sells Anime stuff, so that by itself is interesting. Everything you could think of you could probably find here from Vintage Omegas to current Pateks.
There are small shops here and there in Shinjuku, on the Kabuki-cho side and the Ameyoko Arcade. I am not a Ginza sort of guy so have not really visited any ADs there.

Hello, I am going to Japan to see my parents next month. Since I have been away for so long, I don't know much about what is going on there in the watch space. So, members there or who have been there recently, please help. What or where should I go check...

Ginza has many offerings, ADs or used/preowned shops. You will need to spend at least half a day if not one entire day as Ginza is large if you are gonna every nook or cranny on foot. Try the Nakano area too. Omoteidanso/Aoyama will be where you will find...
