Turn off the transfer, pull the card and stick it into your Mac, then drag in the photos.

Problem solved.
I have to force myself to do this because the other way, as you have noticed screws up everything.
I do have my desktop going to the Apple Cloud, but not my entire library which is still in (obsolete) Aperture.
And I am backed up on external drives too.
